Alfa Cytology - Cancer Drug R&D Services

GUIDE-seq Off-Target Analysis Services

Inquiry

Accurate assessment of off-target effects is one of the core challenges in translating CRISPR gene editing from the laboratory to the clinic. Alfa Cytology provides genome-wide, unbiased identification of double-strand breaks enabled by sequencing (GUIDE-seq) off-target analysis services to support the safety and specificity evaluation of your CRISPR gene editing programs. Leveraging our advanced NGS platform and experienced bioinformatics team, we deliver comprehensive, genome-wide detection of Cas9-induced double-strand breaks, enabling precise identification of both off-target and on-target cleavage sites.

Introduction to GUIDE-seq Off-Target Analysis

CRISPR/Cas9 technology has revolutionized cancer research and therapeutic development, enabling precise genome modification with unprecedented efficiency. However, the clinical translation and regulatory approval of CRISPR-based therapies require rigorous assessment of editing specificity, as off-target effects, unintended cleavage at genomic sites with partial homology to the guide RNA, pose significant safety risks that may lead to oncogenic mutations or disruption of essential gene functions. Regulatory agencies, including the FDA, recommend using multiple orthogonal methods to identify putative off-target editing sites, with GUIDE-seq recognized as a standard approach for cellular-based off-target detection. GUIDE-seq is a genome-wide, unbiased method for detecting double-strand breaks (DSBs) induced by CRISPR-Cas nucleases in living cells. The technique relies on the introduction of a short, double-stranded oligodeoxynucleotide (dsODN) that integrates into DSB sites via the cellular non-homologous end joining (NHEJ) repair pathway. Following genomic DNA extraction, the dsODN-tagged sites are selectively amplified and subjected to high-throughput sequencing, enabling genome-wide mapping of Cas9 cleavage events with high sensitivity, capable of detecting off-target events occurring at frequencies as low as 0.03%.

Our comprehensive service portfolio encompasses multiple options to accommodate diverse research scenarios and project requirements.

Standard GUIDE-seq Analysis Service

Our standard service delivers a complete GUIDE-seq off-target detection solution, suitable for off-target assessment in conventional cell lines (HEK293, HCT116, A375, etc.) and represents an ideal choice for most basic research and early-stage drug discovery projects.

  • Full-workflow GUIDE-seq experimental execution, covering everything from cell transfection to sequencing data generation.
  • Genome-wide, unbiased identification and precise localization of off-target sites.
  • Genomic feature annotation and sequence homology analysis of candidate off-target sites.
  • Comprehensive off-target analysis report containing genomic coordinates, read counts, and sequence information for all identified sites.

High-Sensitivity GUIDE-seq Analysis Service

For projects with stringent detection sensitivity requirements, we offer enhanced services applicable to therapeutic programs with rigorous safety demands, as well as challenging sample types including primary cells, stem cells, or cell types with low editing efficiency. Services include:

  • Significantly increased sequencing depth and replicate numbers to achieve reliable detection of off-target events occurring at frequencies as low as 0.03%.
  • Adoption of more stringent background noise filtering and false positive control strategies to ensure reliability of low-frequency signals.
  • Experimental condition optimization for cell types with limited editing efficiency or transfection difficulty.

Customized Off-Target Validation Service

Following the identification of candidate off-target sites by GUIDE-seq, we provide orthogonal validation services to further confirm the authenticity of off-target events, offering reliable experimental evidence for risk assessment.

  • Sanger Sequencing Validation: Targeted amplification and Sanger sequencing of top-ranked candidate off-target sites, providing direct sequencing chromatogram evidence.
  • Amplicon Sequencing Validation: High-throughput validation based on Amplicon-seq, enabling simultaneous deep sequencing of multiple candidate sites with precise quantification of actual editing frequency at each site.
  • Comprehensive Validation Report: Integration of GUIDE-seq and orthogonal validation data to definitively determine the true cleavage frequency at each candidate site.

Bioinformatics Analysis Service

If you already have raw GUIDE-seq sequencing data, you may separately procure data analysis services without commissioning the full experimental workflow.

  • Standard Analysis Pipeline: FASTQ data processing, quality control filtering, and reference genome alignment to generate a complete list of candidate off-target sites
  • In-Depth Annotation Analysis: Genomic feature annotation for each candidate site (gene regions, regulatory elements, repetitive sequences, etc.) to facilitate assessment of potential functional impact
  • Customizable Reporting: Support for customized report formats and content to meet requirements for journal submissions or regulatory filings
  • Flexible Data Input: Support for sequencing data from multiple platforms, adaptable to data formats from various experimental conditions.

Deliverables

  • Experimental design and protocol documentation

Applications of GUIDE-seq Off-Target Analysis Services

Safety Assessment for Gene and Cell Therapy

Off-target effects represent a major safety concern for CRISPR-based therapeutics. Our GUIDE-seq services provide genome-wide specificity data to support comprehensive risk assessment.

CRISPR Platform Development and Validation

For researchers developing novel CRISPR systems, nucleases, or delivery methods, GUIDE-seq provides a standardized, high-confidence approach to benchmarking editing specificity across different platforms and conditions.

Resistance Mechanism Studies and Target Dependency Validation

The specificity of CRISPR editing directly impacts the reliability of gene function interpretation in resistance models. GUIDE-seq ensures specific attribution of editing events, preventing off-target effects from being misinterpreted as target-dependent resistance phenotypes, thereby supporting the rigor of gene-drug interaction and synthetic lethality studies.

Cancer Research and Functional Genomics

In oncology research, ensuring editing specificity is essential for correctly attributing phenotypic changes to intended gene modifications. GUIDE-seq services provide the confidence needed for downstream functional studies, disease modeling, and drug discovery applications.

Workflow of GUIDE-seq Off-Target Analysis Services

Experimental Design and Consultation

Collaborate with clients to design GUIDE-seq experimental protocols, covering cell line selection, control setup, and sequencing depth determination. Cell lines with high DNA repair activity (e.g., HEK293 or primary T cells) are recommended to enhance detection sensitivity.

dsODN Labeling and Sample Processing

Co-transfect Cas9 RNP complexes with dsODN tags, followed by incubation to allow dsODN integration at DSB sites prior to genomic DNA extraction. Optimized protocols ensure efficient labeling while minimizing background noise.

Library Preparation and NGS Sequencing

dsODN-labeled DNA is subjected to specific amplification for library construction, followed by high-throughput sequencing on the Illumina platform. UMI-based error correction is incorporated to ensure accuracy and reproducibility in low-frequency detection.

Bioinformatics Analysis and Off-Target Identification

Candidate off-target sites are identified through quality control and reference genome alignment, with subsequent genomic annotation and gRNA homology assessment. Comprehensive reports containing interactive tables and graphical visualizations are generated to facilitate immediate data interpretation.

Data Validation and Reporting

The final report compiles genomic coordinates, read counts, and homology information for all identified sites to support gRNA optimization and regulatory submissions. Optional orthogonal validation is available via Sanger sequencing or amplicon-based sequencing to confirm top candidate off-target sites.
